I just wanna see what everyone says and how all the expert reply to this, I am probably gonna get shot out of the sky for saying this but here it goes:
If you have a Diezel Hebert
Fractal Audtio Axe Fx Ultra
Voodoo Lab Ground Control Pro
it is best to leave the Groung Control hooked up the Axe Fx ONLY and use another midi foot controller to switch between the herbert's channels, at least this is the way I am gonna setup mine, because I have tried going Midi in on the back of the herbert than thru to thru of the axe and then Midi out in the Ground Control and guess what when you press any button on the Ground Control not only changes the presets on the Axe Fx but also switch between the herbert's channels. so 2 different midi foot controllers should you have this setup . Let it roll folks. :)

I prefer to have only a midi footcontroller that changes preset and amp channels and I'm sure that with your setup you can.
But I don't own an Herbie neither the Axe fx.

You don't need two MIDI controllers. That's a waste.

If you don't want the channels on the herbert to change, then you must save each different button on the GC with the same channel on the Herbert.

example:

Push button 2 on the GC. Set herbert to channel 2 with mid-cut and loop on. Save. Route MIDI program change for 2 to patch 10 on the Axe.

Push button 3 on the GC. Set the herbert to channel 2 with mid-cut and loop on. Save. Route MIDI program change for 3 to patch 15 on the Axe.

Now when you alternate between buttons 2 and 3 on the GC, the herbert will not change at all but the Axe will change between patch 10 and 15.

Repeat process as many times as you need.

An other way is to set the Amp to midichannel 1 and the Axe FX to midichannel 2 and then you have to programm you GC. Once you got this it´s the easiest way to go imo  One big advantage is that you can save a setting in you AxeFX wherever you want (for example number 73) and you can recall it with number 3 on you GC and at the same time it sets the Amp to channel 2 or whatever.

I agree with the one foot controller approach. I have Herbert and an Axe FX, not using GC, rather a Liquid Foot Pro controller, a superior controller IMO. Anyway, the principles are the same, the foot controller is capable of switching multiple midi channels and sending multiple messages all at once. That is the point of midi controlling the rig in the first place, NO MORE TAP DANCING on multiple controllers or multiple pedals.

Read your manuals carefully and check the Wiki on these items. There should be no problem getting them all to work together, mine do. For me, this was one big reason to go with Herbert in the first place, aside from the fact it sounds FREAKIN' AWESOME!!! I have been a Mesa guy for as long I can remember, yet that meant a more complicated set-up for midi controllability, even though it can also be done. Peter has done the hard work for you, amp channel switching via midi. With the midi capable amplifiers, everything is now as easy as programming your controller.

Granted, it took me a while to figure things out and get everything I needed to do what I wanted it to do. However, this really is the point. I mean Bob Bradshaw made lots of money building rigs that would do this very thing. Now we can have this marvelous convenience for a lot less $$ than having Bob build you a rig.

Good Luck!!

Please note, that you can set the presets in your GCP so that no control signal will be sent to certain device such as Herbert. This of course requires that you set your equipment to independent MIDI-channels. E.g. Herbert in MIDI Ch1, Axe-FX ch2 and so on. ...as Hartmut wisely suggested.

In case you do not know what I mean by this, please read the GCP-manual and these instructions I wrote recently. It's concerning this topic in context of VH4, but no difference here:
