Floyd Rose Intonation Issues

I am trying to fix the intonation on one of my floyd rose guitars, but the saddles have no more room to move forward and I would need to move the saddles more towards the nut because the notes are flat. The guitar was originally in E standard, but I tuned down to Eb standard and never intonated it. What should I do?
 
What gauge strings? Also make sure you bridge pickup isn't too close to the strings, as that can cause intonation issues
 
I own about a dozen guitars with Floyd/edge trems and have probably had two dozen in the past. I only encountered that once,and it was on a Washburn X-50 pro.

I took everything apart, fully disassembled the trem, cleaned everything, reset it up and it went away. Why? I do not know, but it was fixed. I speak thy truth.
 
You are using new strings when you set the intonation right?
Make sure your neck doesn’t have an upward bow also . I know it’s a long shot but it all factors in .
If it still won’t intimate try going up a gauge in strings .
I’m sure you already know this and I’m not implying your blind or stupid .my Floyd’s all have either 2 or 3 ( I can’t remember which) holes for the saddle screw to go in . I don’t know if the ones that aren’t OFR may not have this . You do have it in the most forward hole don’t you .

Sometimes it’s just a bad string, have had that happen one time, you can try just changing out the one with a spare. Make sure action isn’t too high or low. Same with pickup height. Check there is nothing in the saddle that is causing it not to sit right, burr or other tiny particle etc..

By saying reset it up do you mean set all the saddles all the way towards the nut? I am taking apart my bridge and putting on new strings and idk where to position the saddles right away so I can adjust them properly after. I have three holes for the screw that holds the intonation.

I disassembled the entire tremolo, everything. Cleaned it all out, e even took off the nut and cleaned and set it up and it was fine. Dunno but it worked
 
I've never known a Floyd to do this. Take the saddle screw out, and move it up to the next hole. You'll have more travel. Most Floyds have atleast 2 screws holes to move the saddle, if need-be.

you said the saddles won't go far enough forward to set the intonation properly. So I would say put the screw for the saddles in the hole thats closest to the nut.
