Herbert inherent distortion

I bought my Herbert used last year, and immediately ran into tube issues. After getting these sorted out I realized something wasn't 100% kosher with it. There's an inherent harmonic distortion that's always there under whatever I play. On my gain channels this makes for an upper mid-range harshness that's impossible to dial out, and the clean channel sounds almost crackly. Having played a mint Herbie at a local store I know how the amp should sound, and the tone IS there, it's just hindered by artifacts that I know shouldn't be. What can I do guys!
