What are 3 and 4 designed for?
Then what about the S/PDIF in and output?
Last, setting up pro tools, do I have to select both 1 and 2 of the M-Audio as Input and Output?

One possible use for them would be a separate monitor mix for the person you're recording. Let's say you're listening through your speakers while they're playing and the player wants to hear more of their instrument in their headphones you could use those outputs to give them what they want without changing what you hear. 3&4 also carry the same signal that's available on the S/PDIF output, the only difference is 3&4 are analog.
As for how you go about setting it up in Pro Tools I honestly don't remember. It's been years since I've used it.
 
Yes. I guess you could use either pair but the first pair seem like the logical choice, it's most likely the default output pair in Pro Tools as well.

what about using 2 mics - one for speaker?
do i have to set them as mono input or stereo on the DAW during recording?

you are correct my friend, two mono and open them (pan left and right). You can either pan them hard left/hard right (full on to the left/right) or mix them.... 40% / -40% or 50% / -50% etc etc...

do you know how to export the drum track ( with Real Sound Engine) sound from guitar pro 5?
i can only export it in midi version !!
